Thirteen puts on what I call 'the teacher act' for her companions, where she shuts off her own personal life to be the support and leadership they need. That's who 'The Doctor' is meant to be. So it's those moments where she's alone that we see who she genuinely is. Lonely, often quiet, distant, with just a little bit of edge. (I started that discussion here: https://chrisrs123.wixsite.com/theoptimist/post/born-out-of-depression) Of her companions, Ryan and Graham need the most support - with their grief, with Ryan's dyspraxia and low self-confidence. Yaz however is the one she seems to most often partner herself with, and seems closest to. There's a reason for that.
Can You Hear Me? shows us Yaz's secret that she never talks about: her own depression. There was hints in the Witchfinders with admittance of being bullied but beyond she never has and never does admit it to the others. She's putting on act just like the Doctor, and she's not asking for that support she needs. The Doctor therefore doesn't have to put on a show and dance being ridiculous for her and can be closest to just being who she is (the act is exhausting), and it's the same for Yaz. Because of this, the friendship is the most genuine, and the Doctor can't imagine a universe with no Yaz, and Yaz sees the Doctor as 'the best person I've ever met'. Two broken souls who need each other more than either of them will ever show.
